The first clue on the website was in the Newsletter Sign Up section of the site. When you created a username, the screen acted hacked and somebody named Persephone responded:

These translate to HAS WIN HOST PC IN NIL URGE. 8, not 1 and 6. Many anagrams have been deciphered from the text (no ROT13 or number ciphers this time), but its purpose seemed to be reinforcing that the day to log in was May 8 (it was misinterpreted to be May 1 or May 6).

On Thomas Werner Mittelwerk's bio page, a text entry field has shown up in the middle of the text. To find the code, wait until 15 minutes after the hour. Every hour at 15 minutes past (supposedly at any Lost number minute, it only worked for me at 15 minutes), the Hanso Foundation clock changes to flash OB:EY. Click on it, and it takes you to the website www.subLYMONal.com (owned by Sprite). ON here there are six TV screens arranged in a circle. Click on the first one 4 times, the second one 8 times, the third 15 times, etc. until they are all lit up. It will take you to a screen that gives you a code "Heir Apparent". When entered into the text field in Mittelwerk's bio page, it flashes to a Caltech document.(shows names of Caltech Alumni)

In the Hanso site's source code is the URL for www.djdan.am. This is a conspiracy site. "DJ Dan" appears to be Lost producer Javier Grillo-Marxhuach wearing sunglasses. It has a short podcast where Dan claims that Alvar Hanso has been cryogenically frozen at a Hanso Foundation lab near Phoenix, Arizona (that would explain his disappearance). The next podcast is slated to air on May 26.

In Hugh McIntyre's section of the site, his picture has been replaced by a question mark, and a text entry field for the press list has showed up. Another clue led up to the code: on the Electromagnetic Research Initiative's section of the site, the date on the aurora photo seen there changed from October 28, 2001 to October 62, 9291. In the upper left hand corner of the picture there are X, Y coordinates. Move your mouse to the center of the diagram on the right of the picture until it matches the date: X: 629, Y: 291. Click there and the chart changes, then you are redirected to a new site, www.letyourcompassguideyou.com. Click in the southeast of the compass that appears until you click on the number 108. This has mailboxes for Peter Thompson and Hugh McIntyre, which contain scans of DaimlerChrysler Fleet purchasing documentation. On a Jeep poster found in Hugh's section, the words: "the mouth piece" are shown. These are also translated from some binary code on an email to Peter Thompson. There is also a link to a Jeep commercial (with a DHARMA logo at the end). When the code: "themouthpiece" is entered into the press list entry field on Hugh's bio, Persephone comes back. She reveals that Hugh McIntyre is having an affair. The Let Your Compass Guide You site was confirmed on a new TV ad that was sponsored by Jeep.
